You need to copy the modules.txt file from your previous version.

With the new quest system that's in the trunk your progress is saved with your character That means if you import a character from a previous version (beginning from that release of course), your progress get saved!
In addition each new character you make has it's own progression (a new character does not have automatically all the modules unlocked that your previous character unlocked).

@Zefz: Well I've tried multiple times (each on a seperate restart of the PC) and I always get the same error, even though I am running it in Windows 98 compatability mode.

Erm... you should try each and every one of the compatibility modes, it's unlikely, but I've had several games that only ran on a specific compatibility mode.
And try checking some of those boxes under the mode tab, too.

Game Display
I seem to be having a problem with the display, when the game starts up, the background picture is blurred, and the text can't be read.
If I troubleshoot it and set it to Windows XP (SP Pack 2), it will give me the following message:
