Are there any benefits to php3 other than the 3? Also, is there any way to fix the logo so that it has the proper aspect ratio?

Yes there were some issues with the previous forums (error messages, PM's not working etc.). Probably after the sourceforge upgrade. Otherwise I would not have upgraded.
Fixing the aspect ratio isn't that hard. There is a template file somewhere that you need to edit to specify the width of the image. It has to be the template for the current theme.
edit: also the interface is more userfriendly.

I'd like it if the favicon would be reintroduced. I don' tknow if PHPBB3 supports favicons, but I would be surprised if it didn't.

All one has to do is add the right tag to the header (something I should probably do eventually)
